I have about 30k in QCDs to split among five or six 501(c)(3) organizations. I've typically used an organization's form 990 to help me select recipients. I recently came across this ProPublica article "How to Evaluate a Nonprofit Before You Donate."

Some of the things, most of which are described in the article, that I take into consideration include:
- Smaller, less widely-supported, organizations where my contribution can have a greater effect
- High percent of revenues spent on programming
- Reasonable, but not "excessive," executive and staff compensation (with rare exceptions, mid-six figure or above salary/person make me uneasy)
- Low fund raising and advertising costs as a percent of donations
- Not holding more than a few years worth of programming and other expenses in reserve
